It sounds like you didn't stop and restart the server.

However, if you are expecting that ldif2ldbm will incrementally add the
entries to the database, it won't. It erases the database before adding
the entries. So, you've probably corrupted the database if you ran
ldif2ldbm while the server was running.

What you want to do instead is use ldapadd to add the new entries over
LDAP.
